The match went to one-over eliminator after it was tied as the score was level. Bangladesh, electing to bat first, put up 169-9 in the stipulated 50 overs and then their bowlers held the nerve at the crunch moment to force Pakistan bowled out for same score in 49.5 overs.
Pakistan Women's team won the first of the three-match series, which is the part of the ICC Women's Championship, by five wickets.
The third and final match between the two sides is on Friday at the same venue.
Earlier, Bangladesh won the three-match T20 International series by 2-1.
Electing to bat first, Bangladesh Women's team rode on a 54-run knock from captain Nigar Sultana Joty.
Opener Fargana Hoque chipped-in-with 40. Sobhana Mostary and Fahima Khatun made 16 runs each.
Pakistan were bowled out same scorer with Pakistan's No. 10 batter Nashra Sandhu being run out in the penultimate delivery as they needed just one run for the victory.
Bangladesh's brilliant fielding indeed snatched the match from the jaws of the defeat.
